What would you have done differently? The movies? The Next Generation? The reboot? Or do you have any ideas for the upcoming sequels?

Great idea! These topics should be awesome.
The first major difference that comes to mind is that I wouldn't have treated DS9 as the red-headed stepchild of the franchise. The first season was rough; but once they introduced the Defiant and ventured away from the station, the series really took off. I would have allowed at least another season to bring the show to its conclusion, instead of the rushed final season we were privy to.
One difference for Voyager - I would have had them fail in returning home. I think that twist would have been a nice surprise.

Deep Space Nine was definitely under appreciated, but I loved what they did with it. I always thought a movie franchise involving that story and those characters could have really gone somewhere.
Voyager was a disaster in every way. Watch Stargate Universe to see how it should have been done.
